Gnome terminal, like other terminals, allows the user to select text not just by dragging, but also by left clicking to mark one end of the selection and then right clicking to mark the other end. Subsequent right clicks extend or shrink the selection to the clicked location from the closer end point.
When the terminal is not in this selection mode, right clicking brings up the context menu.
I often find myself in selection mode when I indended to bring up the context menu. At first, I was very surprised because I'd never used this method of selecting text and didn't know what was going on. I also didn't know how to get out of the selection mode and was therefore unable to access the context menu until after some experimenting.
I think it would be a good idea to make this feature optional and have it default to disabled to prevent confusion. Users of window managers that use click-to-focus/raise and pass the click through are particularly likely to get confused.

I think that the main problem here is that nothing can clear an accidential selection and restore a context menu function, except a selection in other window. A secondary problem is that there is no way to tell if a zero size invisible selection origin was established by left clicking.
IMHO, the right fix would be to stop creating a selection by the right click and discard a concept of an invisible selection origin. If you want to extend a selection by right clicking, it's fine and useful. Just make an initial selection, even for a single character.
This way a left click would kill a selection and restore the context menu function which would be appreciated by those who have menu bar hidden.
