losing imprted file structure

Shotwell 0.14.1 Ubuntu 13.04 (also occurred on Ubuntu 12.10)
The pictures are stored on a secondary drive that is NOT removable.
Approx 70% of the time, the file structure appears on opening, then starts to disappear.
Once this has happened, I have to import from a folder. Previously, I was asked if I wanted to import in place, but now it doesn't ask.

When you say the file structure appears on opening and then disappears, do you mean in the Folders section of the sidebar?

Yes, the events file structure on the left disappears.

Do you know what filesystem the second drive is using (ext4, ext3, NTFS, etc.)?
