keyboard "additional layout options" stops working after suspend

Bug summary
After suspend, the values I selected from Additional Layout Options are not being applied
Steps to reproduce
- Select "Swap left win for left ctrl"
- Suspend the OS
- Log back
What happened
The os is reading super instead of ctrl when pressing super(command on apple keyboard)
What did you expect to happen
hit ctrl while pressing command
Relevant logs, screenshots, screencasts etc.
After updating, if my computer suspends, the keyboard layout configuration that I selected stops working, so I have to manually open the window again go to "Keyboard and Mouse" > "Additional Layout Options" and deselect and select the values again in order to have them working. This doesn't occur if powering up or restarting.
Note: I barely use this OS for anything other than basic work(programming), I had a fresh installation about a month ago. I;m using wirless apple keyboard from 2012
