Icons blacked out. and gnome-terminal transparency doesnt work after changing resolution

Description
Please describe the problem: I'm using Windowmaker as my basic windowmanager on a vnc setup. But I use gnome terminal because it gives me a lot of options like tabs and transparency. I used to work on 1024x768 resolution and everything used to work fine. I got a bigger monitor, and re-started my vncserver on 1600x1200 resultion
After doing this, All gnome applications have started showing some problem in the GUI. I see blacked out icons and the gnome-terminal transparency has stopped working.
Since it seems to be a problem related to screen resolution. I'm suspecting that gnome is setting up itself at a default resolution of 1024x768 reading it from some file.
Steps to reproduce:
- Start vncserver on 1600x1200 resolution on a linux server and configure gnome to be the gui manager.
- connect to Linux through vnc client and you should see the problem.
Actual results: After changing resolution, all gnome applications start showing some problem in the GUI. I see blacked out icons and the gnome-terminal transparency has stopped working.
Expected results: Transparent gnome terminal and usual icons should come. As they are in 1024x768 resolution.
Does this happen every time? Yes.
Other information: I have a screenshot of my desktop to show the problem but there doesnt seem to be a way of attaching any file to a bug.
