Crash in meta_wayland_transaction_commit() when using Eclipse

Bug summary
I get a crash in gnome-shell process several times per day, usually after interacting with popup windows in Eclipse (e.g. scrolling through javadoc popup). Eclipse runs in direct Wayland mode (no X11 bridge) inside Flatpak. This started after upgrading to Fedora 40.
Steps to reproduce
- Run Eclipse with Wayland support (no X11 bridge). Running it in Flatpak like I do is probably irrelevant.
- Open Content Assist, navigate to a method, wait for javadoc to show in a popup.
- Use mouse wheel to scroll through the javadoc.
If I remember correctly, this happens under other circumstances too, but I find it easiest to reproduce with javadoc scrolling.
What happened
Crash in gnome-shell.
What did you expect to happen
No crash, like in Fedora 39.

- RedHat Bugzilla #2279157 - Someone else is getting the same stack trace in gnome-shell when using Eclipse.
- I am also observing repeated crashes in tracker-extract, but those are probably caused by another bug.
