Broken small windows are positioned and sized incorrectly in the overview

Bug summary
Current gnome-nightly Flatpak To Do has a bug where it can become very small and "cut off". When in this state, it appears below the correct position in the overview, sometimes overlapping other windows, and hard to select.
Steps to reproduce
- Download current gnome-nightly To Do Flatpak.
- Resize it to be very small. When I opened it for the first time, it was maximized, and upon unmaximizing it becomes a tiny sized rectangle by itself, which is how I found this issue.
- Open the overview.
What happened
The window has wrong positioning and selection area.
What did you expect to happen
The window is positioned as normal, not overlapping other windows, and properly selectable. The overview shouldn't be "trickable" or glitched by broken apps like that.
