WIP:Update flatpak modules

Gaurav Agrawal requested to merge gaurav1999/gnome-control-center:wip/gaurav/update-flatpak into master

Current flatpak manifest does not get build, few modules are dependent on utilities which were removed from current SDK, like Python, Initool etc.. So I updated those and now in path of updating Polkit. Hope Polkit is the last thing to fix here.
