System flatpak repos don't always show in Software 41

For various reasons I have two installations of flathub and gnome-nightly on my system. Usually I install from the system sources by default. In Software 41 occasionally these sources do not show in the dropdown, and apps installed from these sources don't show as installed.

Here's an example: Fractal is actually installed, but from the system Flathub.
