Flatpak cleanups are ignored

Description

Current nightly flatpaks are ignoring cleanups in flatpak json during bundle export. This results in bigger flatpak images with unwanted files.

Furthermore it struggles using the correct command in the json file: On first run it is using the correct one, afterwards a different executable under /app is selected.
