Boxes interferes with input to other applications and to Gnome Shell

Description
While Boxes is running a virtual machine, it sometimes prevents input from reaching other applications or Gnome Shell.
I'm not certain what triggers this, but I've seen it repeatedly. It seems to be while Boxes itself is frozen.
For example, I typed a full sentence into gedit but gedit only received 2 letters. Pointing at the top-left hot corner triggered the animation, but the Activities overlay didn't open. Pressing the Start key didn't open the Activities overlay either.
I don't think the input was received by the running virtual machine.
I'm using Boxes 3.20.2-4.fc24 from Fedora 24 - x86_64 - Updates. The guest OS is Ubuntu MATE 16.04.1.
Boxes should not prevent input from reaching any application outside Boxes, nor should it prevent using the Shell.
